What you are seeing now is slightly different from what I report in that thread. In my experience, the "file "fso0.cc", line 282" assertion cannot be fixed by a simple restart. You have to reinit the client, which will cost you the unintegrated changes. In my experience those changes have always been empty directories created by the -d option to update, which should then be removed by the -P option, and that's where the assert happens, I think.
