Since I'm not using it in a performance-critical situation, and well over 90% of my Coda content is VC-controlled anyway, I don't hesitate to do venus -init. In my application, where I'm storing mostly shared sources in Coda, historically all my conflicts were Venus getting confused by too-rapid updates from CVS. That particular bug has been fixed as of 6.0.3, but if your usage is similar to mine, you might be able to save yourself some trouble by making it a habit to reinit venus when you restart.
